I need your advice, I am planning to move in other company. The company will be needed to get the police clearance, what if I have a bouncing cheque issue it will effect the clearance that i needed.

If the case has been reported to police, then there is no chance. Clear the check payment, ask the other party to inform the police and take back any complaints he has registered at police or court. Then you will get clearance.
