Are there any decent garages where I can get my Toyota serviced, which isn't an expensive main dealer?

40,000 km service is going to cost over 5000 Riyals according to Toyota Service Centre in Abu Hamour.

Are there any good independent garages which can do this for less?

Mergab Auto Repair shop in Bin Mahmoud is excellent. They don't look like much, but they have done an excellent job for many of us in the past.
