If you're in the Tokyo metropolitan area, the I'd recommend 1) Akihabara (for the latest in electronics and electronic gadgets) 2) Asakusa (cultural area) 3) Ueno Zoo (yes, they've got a beautiful zoo in the middle of the city~worth the visit) 4) Tokyo Tower 5) Shinjuku (commercial area) 5) Tokyo Disneyland 6) Shibuya (commercial area).
If you're going to travel outside Tokyo area, Hakone (very near Mt Fuji) is a beautiful place to visit at this time of the year.
If you're interested in history and cultural heritage of Japan, Kyoto is second to none. And of course Hiroshima (approx 4.5 hours on the bullet train from Tokyo) is worth visiting for obvious reasons.
Nagoya is good. It's about 1.5hrs on the bullet train from Tokyo. There's a few old castles there that are pretty cool. I mainly spent my time in the bars as I was there during the 2006 World Cup.
Tokyo is a blast and very expensive. Again I mainly went to bars...can't remember the names.
