I have never worked in airline industry. I guess a travel agency or QR person would be in much better position to explain you that. But from what I understand, airlines generally have a policy of overbooking the flights to counter no shows hence avoiding empty seats. Flight booking levels depend a lot on how efficient their PFC (Pre-Flight Check) is done by their groundstaff. PFC is generally done 72/48 hours before the flight to confirm with each passenger whether they're confirmed to fly or not. So if the PFC is done properly you would be in a better position to know how good is the flight load.
As for the Japan thingy, there ought to be some misunderstanding. Or perhaps your friend must've not confirmed at all. Will never know. People generally tend to shift blame onto the vendors to avoid embarrassment with friends. Be it with airlines or car rentals or a food joint.
