I realise this is an old post, but seeing as noone online had the answer, and in the spirit of giving back, after hunting for it a for a few days i finally cracked the solution, namely:

Today I just went to the Mesaimeer Health Centre, it is across the road from the wholesale market, and it is open from 8am though this may be just due to ramadan hours. Do not forget to take your hamad medical card.

ACCORDING TO THE DOCTOR, IT IS THE ONLY PLACE YOU CAN GET MALARONE IN QATAR.

Enter the building from the side facing the wholesalemarket, this is the side for vaccinations, quite a few moms with their babies there and lots of posters for getting the shots and boosters, however, as you enter in the right hand nearest corner is a room with the sign CDC, and that is your target. Go in and ask to be seen and the nurse will give you a number and call you when ready.

Probably the best part of this story is, thanks to the Hamad medical card, the Malarone is FREE! FYI- The tablets you get are from GSK, and they do have atovaquone 250mg and 100 mg proguanil, but they are called Malanil.
