Father Name ( as per his PP ) : xxx yyy

FIRST NAME AND LAST NAME interchange will not affect. Here in Qatar for most of the Indians, the names are like this. GIVEN NAME is taken as the FIRST NAME whereas SURNAME is taken as the SECOND NAME here in QATAR ID. But in Banks the names are OPPOSITE. Doesnt matter - As long as XXX and YYY are either as YYY & XXX or XXX & YYY

Consular Service in your embassy and ask them either guidance to solve this issue or to resolve it for you.

Your name has to be corrected in your infant's passport.

Baby's father name has to be corrected in his passport to read the correct name of his father Irrespective of any case or situation or visa. Because, this is how your baby will be identified in India or International.

Yes absolutely It has to be rectified prior to applying your baby's visa in Qatar. You may ask your wife to approach the regional passport office from where his passport was issued and get it corrected by producing required/appropriate documents like his birth certificate.
