There is absolutely no problem in getting RP for baby born in Qatar with different nationality from the father. After we got the birth certificate and the passport from my wife's embassy, we applied for the RP and it was stamped on the baby's passport the very same day.
The different nationality issue can become a problem if you ever get divorced or separated. You will have substantially less leverage in any custody case if your child has the other parent's nationality and not yours.
